From the Quran & Sunnah of the prophet saw

Most if not all of our hadith are from Sahih Bukhari & Sahih Muslim only. 
If it is not, then it has been mentioned by atleast one of the scholars above. 

We also provide a reference list for the stories on the app itself.

Are there any words like breathe deeply, breathing exercises, feel the vibrations in your body or counting down like other non islamic sleep apps ?

No, these are just beautiful hopeful stories told in a gentle relaxing voice to help you fall asleep. We have none of the above examples.
