Verdict
The clearest difference is monetization model: Protein Log at free with in-app purchases against Protein Tracker's subscription. Protein Log also leads on ratings volume (291 vs 51). Protein Tracker's advantage is ads (none vs shown). On price, rating, in-app purchases and device support there is nothing between them.

Both are free to download. Protein Log sells 1 one-off in-app purchase and Protein Tracker sells 1 in-app purchase, starting at $14.99 per year. Whichever you choose, the download price is not the number that matters.
On the App Store both sit at effectively the same score — 4.7 for Protein Log against 4.8 for Protein Tracker. That said, the two scores are not equally well evidenced: Protein Log has 291 ratings behind it against 51, so its average is the more settled of the two.
