RayMol brings high-quality molecular visualization to macOS, iPad, and iPhone — built on the trusted PyMOL engine with a modern, native Metal renderer. Load a structure from a file or fetch any entry from the Protein Data Bank, then explore it with smooth, real-time graphics: • Representations — cartoon, sticks, spheres, surface, mesh, ribbon, dots, and labels. • Real-time quality — analytic ray-cast spheres and sticks, smooth tessellated cartoons, anti-aliasing, ambient occlusion, real-time shadows, and order-independent transparency. • Hardware ray tracing — on Apple-silicon GPUs, add ray-traced ambient occlusion and shadows live, and export crisp high-resolution images. • Themes — Classic, Paper, Sunset, or Dawn, or design your own with the live Theme Studio. • Sequence, selections, and measurements — a synced sequence viewer, named selections, and interactive distance/angle/dihedral tools. • Movies — build and export camera, scene, and state animations. • Scripting — the full PyMOL command interface for power users. RayMol on iPad and iPhone catches up with the Mac — this update jumps straight from 1.8 to 1.9.1. DESIGN MODE — ON-DEVICE PROTEIN DESIGN (requires iOS 18) • Redesign sequences right on your device, offline. ProteinMPNN runs on-device; nothing is uploaded and no server is involved — the model ships inside the app. • Colour a structure by per-residue confidence: how well the model thinks each position fits the residue that's actually there (Native-fit), or how sure it is of its own pick (Certainty). • Pin any residue to see its full 20-amino-acid propensity distribution, with element-coloured side-chain sticks previewed as you go. • Make point mutations and watch RayMol re-score the sequence and repack the side chain in place. Every edit lands in a working copy you can keep or discard. • Redesign a whole selected region with the rest of the structure held fixed, and restrict which amino acids the model may use. SCENES REMEMBER PLACEMENT Scenes now store each object's position and orientation alongside the camera, so recalling one restores the arrangement you built — not just the viewpoint. Movies built from scenes interpolate that motion between keyframes. FIXES • The object panel no longer goes blank on large sessions. Past roughly sixteen objects it reported "No objects loaded" over structures that had in fact loaded; the list is now handed over out-of-band, so it populates no matter how large the session is. • The camera no longer jumps when you show dots, surface or mesh — your view is preserved. • The console stays clean: the object panel no longer probes maps, groups and CGOs and fills the log with warnings. • The sequence toggles are labelled "Seq", which is what they actually do. Built on the open-source PyMOL engine.
